Bradyzoite EST contigs




This website has two parts. The first is a listing of contigs assembled from 2350 bradyzoite ESTs from the size_selected dataset in dBEST (Manger, I.D., Hehl, A., Parmley, S., Sibley, L.D., Marra, M., Hillier, L., Waterston, R. and Boothroyd, J.C. Expressed Sequence Tag Analysis of the Bradyzoite Stage of Toxoplasma gondii: Identification of Developmentally Regulated Genes. (in preparation)). The cDNA library used for this analysis was from cysts isolated from the brain of a mouse chronically infected with Toxoplasma gondii strain ME49 (Parmley et al., Mol. Biochem. Parasitol. 66:283-296, 1994.). Because the initial library was biased toward short sequences generally from the 3'-end of a given gene, the inserts were size-selected and recloned prior to being picked for sequencing.

Blastn scores represent the number of matches between a given contig and the Toxoplasma dBEST entries from the total tachyzoite dataset (7404 ESTs from RH and ME49 strains) and the in vivo bradyzoite dataset (2350 ESTs), respectively. The difference in the size of these two datasets means that an equally abundant mRNA will be represented by three-fold more ESTs in the tachyzoite dataset compared to the bradyzoite set. Data on ESTs from ~700 in vitro bradyzoites that were also generated as part of the overall EST effort are not included in the analysis here. Closest matches to known entries in GenBANK are listed according to BLASTx high score. High scores less than 50 are not listed as these are unlikely to be significant.

The contigs are listed in descending order of frequency of ESTs corresponding to that contig in the in vivo bradyzoite dataset. Where "mouse" is present in the descriptor, we strongly suspect this sequence is due to mouse contamination of the library. Question marks indicate particular uncertainty about an identity. Many of these tentative identifications will be incorrect but we put them out for public analysis as others will be better able to determine their true signficance than are we.

The second part of this site lists, in numerical order and in straight text format, each of the contigs in the table. Persons interested in any particular EST should "cut and paste" these sequences into whichever program they choose for further analysis. Such analyses may well include examination of the University of Pennsylvania's Toxoplasma Website where complementary information can be found. The major difference between these two sites (which examine exactly the same datasets) is that the analysis here was hand-checked for overlap between preliminary contigs and for the reasonableness of putative identities whereas the U.Penn. site has the raw analyses. The latter site, however, is a far more detailed and thoroughly cross-linked presentation of the data, including the full tachyzoite dataset. Both sites should be looked at since weak but ultimately real identities may be evident in one but not the other.
